Unfortunately, we just finished our basement and didn't make the soffit wide enough to hold the furnace flue in additon to the other ductwork because we didn't anticipate there would be a problem. We really don't want to run it along the basement ceiling if we can help it since it would have to go through a bathroom and rec room. And we can't run it along the outside of the house to the back without getting approval from the planning board, which takes 8 weeks. So we are screwed unless we can find another way to get it under 50 db.

Your best remedy would be have a resonator type muffler built/ installed. Failing that idea, so what if the planning board takes 8 weeks to give you approval to relocate the flue, the Winter heating season is still at least 2 or 3 months away.
 
If you're venting 2-inch, you might try replacing the 2-inch w/3 inch and us a concentric 'Y' for the termination. The 3-inch pipe will decrease the velocity of the air, just like in a duct system and give a quieter termination. I'm not sure if the concentric 'Y' fitting will help (I'm assuming it's sealed combustion and 2-piped to the outdoors) but it's worth a try.
