If these are new systems, is there someone who can help out at home? Sounds to me like you have a bad case of the hacks in your house. How'd your wife find the company doing the work? I don't believe there's any danger to anyone and the 'smoke' your son saw was likely refrigerant fog, not smoke. But he did the right thing by ringing the alarm for help. Good, smart kid you got! We never charge a system without a minimum of 300 psig leak test with N2.

Compressor upstairs? I don't understand. Is this a window unit? Ptac unit? Packaged through the wall? What kind of system is it that has the compressor upstairs?
