I don't particularly like the Aprilaire 213 style foldable filter that came with my HVAC system, so I asked a technician if he could replace the filter enclosure/cabinetry with something that would fit a standard Honeywell box filter. He said I could slide a standard Honeywell 20 x 25 x 4 filter in its place. The box filter seems to slide in OK, but there is a gap at the top, as shown in the photograph. Is this really an OK fix? I feel like a lot of unfiltered air could go past.

The Aprilaire 213 is an excellent filter. Why do you dislike it?

As for your question, air bypassing the filter is bad.

I don't like the Aprilaire 213 because it looks like it also lets air pass it on the sides with this air cleaner box. Also, it is more expensive than a standard Honeywell filter and not universally available in stores, meaning I have to mail order one every time I replace it.

The filter is extra long so it forms a seal at the ends. IMO, the efficiency is worth the extra cost.
As for availablitiy at stores, I agree that they are not available everywhere. I had to ask our distributor to start carrying them. Even so, I am pleased by the low pressure drop and I think that is a huge benefit for many systems. Before you reject them completely, I suggest you have someone measure the static pressure of your system. You may find that the filter is worth it in spite of what you see as drawbacks.

I don't think you'll find a way to use other filters in that case. It will probably require installing a new case.

Here's a possibility

They are considerably more expensive than Aprilaire, so not a help for that.

But I think you're missing a spacer kit for that style cabinet, do you have the door spacer seal? Maybe that's what you meant about air passing the sides?
I actually have the spacer kit, but the Styrofoam spacer has completely disintegrated. Really cheap crap as far as I am concerned.

I will definitely try that Honeywell pop-up filter and remove the spacer kit. I've ordered the Honeywell POPUP2200 .

In addition, would it be possible for me to install one of the Honeywell F100F1625 Media Air Cleaner cabinets in place of the current filter cabinet? How difficult is changing the filter cabinetry?

That looks much better.
